Approximately 94,000 unique links have been established between 4701 of the 6217 proteins of Saccharomyces cerevisiae by methods described in Assigning Protein Functions by Comparative Genome Analysis: Protein Phylogenetic Profiles (Proc. Natl. Acad. Sci 96:4285-4288 (1999), link to PNAS abstract or Medline abstract) and in Detecting Protein Function and Protein-Protein Interactions from Genome Sequences ( Science 285:751-753 (1999), link to Science abstract or Medline abstract). Of the 94,000 links, about 2500 links are derived from known experimental interactions in the DIP database and MIPS database and from yeast proteins whose E. coli homologs catalyze sequential metabolic reactions (as defined in the EcoCyc database), and about 26,000 links are generated from proteins whose mRNAs show correlated expression patterns using publicly available gene chip data from the Stanford Genomic group and Pat Brown's Lab. Lastly, we predict a protein's function from the function of proteins that it is linked to using the hierarchal annotations of the MIPS yeast database. Alternatively, look for links in our somewhat smaller, higher confidence set of ~24,000 links, covering 2356 of the 6217 yeast proteins.
